What disappeared before detection?

Which preparation step limits recovery of the named marker in a complex matrix?

Proposed research direction. External studies are attributed; no original VARUNÉ Bio analytical results or validated assay are claimed.

Locate the loss

Locate the loss.

A low reading can mean little target was present, little target reached the detector, or the detector responded poorly to what arrived. Those explanations lead to different next investments. A preparation-development study should locate the loss before optimising the sensor. The proposed question is which step in a specified extraction, clarification, clean-up or digestion chain most limits interpretable recovery. Its commercial value is a narrower, better justified method-development scope: a team can spend on the failing stage instead of replacing an instrument that has never been shown to be the problem.

Defining recovery on a common basis

Define recovery on a common basis.

Recovery must refer to the same named measurand and volume basis in the compared arms. A recovered peptide amount cannot silently become recovery of intact protein, and an extract response cannot automatically represent the original matrix. Pilolli et al. (2023; issue 2024) document the chain from chocolate preparation to peptide-based reporting. Xie et al. (2024) investigate a different recognition basis through an epitope assay. Their methods motivate explicit recovery definitions. They do not establish a universal extraction solvent or demonstrate that aggressive solubilisation preserves the marker needed by a different detector.

Using staged additions carefully

Use staged additions carefully.

A proposed experiment can compare additions before extraction, after extraction and near the measurement stage. Matched concentrations and volumes allow the arms to interrogate different parts of the chain. The incremental recovery expression is a bookkeeping comparison, not proof that the added material behaves like an incurred target. Matuszewski, Constanzer and Chavez-Eng (2003) distinguish matrix effects and recovery in an original drug-analysis setting. That experimental separation is useful methodological context; protein binding, digestion and chocolate-specific chemistry still require their own controls and cannot inherit the drug study’s performance.

Do not call clean-up neutral

Do not call clean-up neutral.

Clarification and purification can remove interferents while also losing the target. Filters may retain aggregates; precipitation may enrich one protein state; digestion may create an accessible marker while destroying another. A proposed comparison would retain a preparation map and, where feasible, examine appropriate fractions or matched process controls. Better detector response after clean-up is not sufficient evidence of better overall recovery. The preparation must be assessed against the intended reporting claim, because a cleaner fraction with an unknown loss can produce an attractive calibration curve and an unreliable answer about the original material.

What disappeared before detection?

Compare a spiked result with its unspiked reference. Keep recovery, matrix response and an incurred marker as separate questions.

Geometry is one part of the question.

The data, equations and controls remain available below if 3D cannot load.

Unspiked, spiked and added reference · sample-equivalent accounting
Increment recovered8 μg L⁻¹
Apparent spike recovery80%
Difference from added concentration-2 μg L⁻¹

Defined model · illustrative conditions

Move a control to compare the selected condition with the defined reference curve.

Define where the spike enters, how dilution is accounted for and what a qualified recovery experiment could establish.

The defined comparison

Rspike=Cspiked−CunspikedCadded,Cadded=10 μg L−1R_{spike}=\frac{C_{spiked}-C_{unspiked}}{C_{added}},\quad C_{added}=10\ \mu g\,L^{-1}

Hypothetical concentration results on the same original-sample-equivalent and dilution basis, with 10 μg L⁻¹ added. Negative increments or recovery above 100% are retained to expose background, interference or uncertainty. A fresh spike need not behave like a processed, incurred or bound marker; pre- and post-extraction spikes test different effects. No automatic recovery correction, assay validation, allergen-safety conclusion or selected analyte is represented. Vessel heights are schematic; the graph is the quantitative comparison.

Challenge representative material

Challenge representative material.

Post-extraction spikes establish something useful but limited: the detector can respond to the added target in that processed extract. Incurred material challenges processing and extraction more realistically, provided its composition and homogeneity are known. Monaci et al. (2020) use reference materials in their cookie work; the preparation context matters as much as the numerical result. A new scope should therefore identify which sample class it can afford and what that class can establish. If only spiked extracts are available, the resulting report should preserve that limitation rather than imply whole-matrix method validation.

(Monaci et al, 2020)

Compare recovery with precision

Compare recovery with precision.

High apparent recovery does not rescue a method that varies unpredictably between preparations. Conversely, precise low recovery may support a useful limited comparison only if bias is understood and the measurand remains stable. The proposed analysis should show individual preparation results and their hierarchy, with any correction justified before applying it to unknowns. A systematic loss and random variability need different experiments. Formulators and assay developers benefit from seeing both because the choice is often between improving preparation robustness, changing the marker and abandoning a matrix that cannot support the intended decision.

Predefine the decision that changes

Predefine the decision that changes.

Before obtaining data, the team should specify which preparation arms are technically feasible, which comparator is suitable and what uncertainty is acceptable for the next research decision. That avoids selecting a solvent simply because it produces the largest response. The least expensive useful test might be a blank-plus-positive-control screen, followed by a small number of independent preparations. A larger optimisation becomes justified only if those results are interpretable. Current quotations, handling competence and disposal requirements belong in the scope; this page does not supply a ready-to-run hazardous protocol or assume laboratory access.

A preparation decision map

A preparation decision map

A preparation decision map.

The proposed output is a stage-by-stage map linking each change to apparent recovery, matrix response and uncertainty. It would distinguish measured losses from untested explanations and identify the next discriminating experiment. For a potential ingredient or assay customer, the map could support a bounded paid decision brief or a qualified laboratory study specification, subject to resources and agreement. For a research collaborator, it creates a tractable experimental question. The valuable conclusion may be that a detector is suitable but preparation is not, or that no affordable preparation currently supports the intended marker claim.
